So someone tell me how this in any way makes sense? I'm paying a monthly due, AND I'm building up a debt to a religion. This isn't a bug by the way, I've noticed it's been this way a while, but it's gotten to the point that I'm tired of it.

I think that means not that your in debt, but can take that much out of the church treasury.

There's a monthly fee/grant system. Fees, or dues if you prefer, subtract from your guild balance. Grants add to your guild balance.

Each rank can be set by an elder to not only have a fee or grant, but also have a maximum debt. This is how much debt you can have and still be allowed to withdraw gold from a guild/temple/secret society. Once you pass the maximum debt, you can't withdraw more gold.
