Summary: Minimum amount of honour and prestige for large battles and more dynamic prestige/honor dynamic for high level of honor/prestige

Details : For battles of a very large size (for example 20k vs 20k CS) there should be more than 1 honor and 0 prestige. There should be a much bigger impact of large battle on prestige and no impact of small battle on prestige apart from maybe up to prestige 20. After prestige 20, one would need large battle; wounding a foe or many foes, getting wounded, etc. to get higher prestige. Same thing for honor, after a specific level of honor, doing civil work will not increase your honor.

Benefits : Greater gratification for the players for some of their decisions and for significant events that happen in game. More logic in the game mechanics. More diversity in events. A duke with 200 honor will not become more honorable by doing 3 hours of civil work if he already did 50000 hours of civil work in his region; will force old duke to go out more and maybe risk a wounding and losing their position if they want to get more honor.

Possible Downsides or Exploits: Players will seek to have large battles instead of small skirmishes. Player might not be willing to do small raids if they want to increase their prestige. This is not inconsistent with historical medieval behavior for some fame-seeking Lords and Kings of importance.

Broadly speaking, I approve of this idea. The precise details of how large a battle would result in how much honour and prestige would have to be carefully fine-tuned, but raising the honour & prestige gain floor based on the size of the battle is definitely a worthwhile idea.

Might want to consider a possible loss of honor/prestige for "one-sided" battles as well, when one side is overly superior to the other.
As an example:  One side has 10K CS and engages in battle with less than 1K CS on the other side.  Overkill.  Not really an honorable battle.  Heroic maybe, for the smaller side.

Hero characters on the smaller side might have a chance to gain honor, while the nobles of the larger army have a chance to loose honor due to participating in an overkill situation.

No need to lose morale and prestige for that. The case described by PolarRaven sounds too error prone.

If you come across peasants or small rogue units, you will lose honour and prestige. What about constantly tossing your men to an enemy army? You can crush your enemy's honour and prestige rather quickly that way.

Maybe instead of making huge battles based on size of units or CS, you should consider it being decided by # of nobles participating in the battle? That way we can also avoid getting notifications about large battles against undeads all the time on Dwilight too  ;)
