Nope, it says the opposite. Some of the militia joins in for the Lord. It makes sense that they side with the Lord. After all, the Lord is the one who pays them so they can feed their families. The Church does not do that, so why would they ever side with the Church? Yea, the gods are cool and all, but its hard to feed your family on dogma.

Easy to feed your family from the lord's granary, though.

The Lord may have hired the troops, but that doesn't mean they have to be 100% loyal. Especially if there are a high percentage of religious followers in the region. If 3/4 of the unit are followers of Keplerism, and a priest of Keplerism is sorting holy damnation against their Lord, you're telling me that none of them will side with the priest? Even to the point of just being "on patrol" when the mob attacks? Besides, how common is it in fantasy novels and stories for there to be that one key betrayal that turns the tide in the story?

And besides, like i said earlier, regions are big. Why can't there be a chance that some just don't make it in time to fight the mob?

I'd suggest a mechanic similar to rebellions. Let nobles in the region decide (until the next turn runs) if they defend priest or lord. Use some function to determine who militia sides with. Then run the actual auto da fe during the turnchange.
