The harbour let you embark for less gold (I think)... but what is the function of  shipyards?

Right now - none. It will get a function later when patrolling sea zones gets implemented. You will need navies for that, and the shipyard builds navies.

Perhaps this is just making things complicated too soon.  But would it be possible to have established sea routes from one region to another be set up?  Not by Tom, but by the region lords.  These would be more heavily trafficked routes where it might not cost as much to travel?  The lords of each region would need to agree to have the trade route established.  And the only change would really be the decrease in cost and the preset of the destination. This could be restricted to regions with a harbor.  There would be no options of activities while on this trip and you disembark when you arrive, no options to delay.   
Essentially the idea is that there are sufficient merchant vessels that the cost is decreased, but the merchant does not care who the noble is, they are merely one of the many cargo being transported.  The price of the trip could be decreased slowly in the same sort of way that roads slowly become better as they are repaired.  War on either side of the route would cause the price to rise.  If one of the regions is TOed, the route would need to be remade.  At any point the lords could also break the route.
I imagine this would be used mostly between allies or between regions in the same realm.  You would not be able to create one of these routes from your region to the realm you are attempting to invade as you need permission from both region lords.  Also the route would not be much (if at all) cheaper than entering the sea zone as the route needs to be established and grow.
Is this too much like bringing back the old sea-routes?  I imagine many of the sea routes would be created where the old ones were.  Especially in Dwilight.

No, not with this system. Because when you embark, the game doesn't know your destination and you can change your mind at will.

What you are looking for is the effect that a harbor has. Embarking in a harbor is a LOT cheaper than anywhere else.

What about giving the region lord where they are disembarking from a cut of the gold collected? It seems like a huge investment to put in place a harbor and this way the Lord could recoup some of it.

Ok.  Good.  I was just looking at the costs of embarking and thinking that no one would ever use it except island realms who would become bankrupt very quickly.

I sorta like this...however, it means that rich lords are taxing poor knights.

I assume it would be put into the income for the region rather than straight into the pockets of the lords.  But still it has the same effect.

You can disembark pretty much anywhere. Harbors are for embarking.
